Faction storyline? Destruction is bent on destroying the world and Order is determined to prevent it for some time while keeping those suspicious and untrustworthy members of their own coalition in check
More interesting are racial storylines: well written, witty and packed with lore! If you pick your favourite race you won't be disappointed, even if Warhammer Online lore is a bit different from Warhammer Fantasy setting (it's alternative universe after all).
Dwarves are gritty, grudge driven stubborn conservatives and their storylines vary from "defend our home and hearth" to "let's explore the world in 1940s pulp fiction style". Their love for ale and honour is legendary!
High Elves know that they are on the brink of destruction but are willing to preserve as much of the old lore as they can. They are also master manipulators, playing one race against the other in hopes of saving their own - their quest lines will often tell you true intent behind other pairing's storylines.
Humans are divided and prejudiced race seeking glory and hidden threats while trying to control their population - admitting to the scale of danger might cause panic so their quests will shed some light on government propaganda and lies behind it as well as heroic expeditions to prevent the fall of mankind.

Greenskins have certainly the most humorous storyline of all, being the comic relief of Warhammer world. Their tales of tribal warfare, magical schemes and malicious pranks made me chuckle more than few times!
Dark Elves are t h e puppet masters. Not even High Elves can rival their schemes within schemes hidden by cunning plans and politics: as much as HE give you the true intent behind Order side, DE will show you what is really going on behind the scenes and what strings are pulled in order to make destruction faction work together towards their common goal.
Chaos, or rather Tzeentch branch of it is focused on scheming as well - and compliments human side of a story well. Often the quests and events from empire side will be thwarted and altered by followers of the Raven God, the Great Mutator.

People rarely do pve for the lore side of the game and it is a true shame - I'm glad that there are more players out there who appreciate all the hard work that went into it! Pick the race / faction that is most visually appealing to you and just start exploring the world - after nearly 10 years of playing this game I still discover new things: lately I've found six new epic quest lines (unmentioned in wiki) I had no idea existed
